I've read somewhere that eventually, there will be 4 avatars per faction. How are you going to be able to balance 4 avatars?
I've also read that trading will eventually be put back in. If it is, how are you going to prevent the player from getting free Tritanium? I have an idea to make the Metal resource Tritanium, the Latinum resource Supply, and then leave the Biomatter at Biomatter.
If Species-8472 is going to be placed back in, will it be playable?
Are you planning on putting the heights back in? If so, are you going to change the access key to change the heights? And, would it be possible to remove the building footprint to allow stations to be built right under or right over each other?

My assumptions:
1. By testing and through trial and error of course
2. You've already gotten that answer to this one from Optec directly - Supply will be the modicum.

While i cannot answer all, i will answer as best i can.
Hmm, while i cannot speak for the team, i would imagine that it would just be like the avatars are balanced now, i mean they all have their strengths and weaknesses,
For example mayson is better at defensive, and risner has more offensive capabilities, while a third avatar, may be like an starfleet intelligence, and focus more on sneaky stuff
About species 8472 if you look in the guide, in the Apocrypha section it states that: "A few “factions” do just consist of a single or a few units or structures, like Species 8472, the Crystalline Entity, a Tholian dilithium cracking facility and stuff like that. They usually will appear on maps with special events, like Fluidic Rifts etc. Map events are now possible, so if anybody comes up with some cool ideas they're welcome to post them in the official forum. The first cool stuff will be seen within the next patches."
Finally, i am confused about your question about heights, do you mean to add a "z" axis to the game?

8472 wont be playable, they will be npc, like ferengi, put on the map by map makers. or in single player u can put them in via map editor.
i dont think they plan to allow the player to give orders that use height. in map editor u can change the height of stuff, but any move order will default to 0 height.
