How do you read the debug after a crash?

I've been working on a mod of FO 3.2 and heavily modded the federation side. I have some 40 ships that originate in 5 yards. I've extensively looked over each odf and can't seem to find the issue.
When I send ships out to Search and Destroy, usually at some point in game play the game crashes and I get the debug screen...but it's got nothing of any use to me, doesn't tell me the ship that crashed it, so I went and played only one ship at a time, still can't nail it down. Occasionally I want to play feds vs feds and I've had crashes until I wrote an entire Federation just for Instant Action and the problem seemed to be limited, I assumed that it was due to special weapons, so I wrote out all special weapons from the FedAI.
Now, I'm playing defensively and gathering a strike force, so I'll get 15 ships to guard another class, then gather several groups all guarding the same class, then send them into battle using the guarded class. It seems that worked on my lesser ships but I'm down to one last yard that every time I play those ships and try to allow the game to automate anything, special weapons, or guarding or search and destroy, the game crashes. I don't see it happen and can't seem to nail it down, I'm usually building ships in my yards when the game crashes after I've send ships out to do something on their own.
So I need help understanding if possible what to look for in the debug that might help me...I don't want to go through and do an entire edit/rewrite of all those ships but if I have to I will.
I want to say that if I personally take charge of a fleet, manually play them, they NEVER crash. I can use what ever special weapons I want as many times as I want with no issue. I thought it might be the borg assimilation of my ships as I would usually play against the borg, but it doesn't appear to be that.
Does anyone have any advice on what to check for in the ODF regarding these points? Or perhaps know of a good way to track down these pesky errors?
1. Search And Destroy: When ships are sent out they will crash the game when they encounter the enemy...under certain circumstances...I don't know what, but I am sure a one on one encounter doesn't crash it.
2. Guard: When I select the suspect ships to guard another, and send them out to battle, they may crash the game.
3. Special Weapon Autonomy: Although I would rather not have to select this each time I send ships out, is there a way to deactivate the games ability to activate special weapons automatically? There is a show_sw_autonomy = 0 line in all my ships, I thought it would help but doesn't make any difference. Special Weapons Auto is unchecked in Instant Action, but I'm not sure that works.
4. I've searched the site for the various codes and what I would assume to be the pertinent info in the debug files and there is nothing site wide that matches...any advice on deciphering the debug...something to tell me if it's a weapon, ship, sprite, sound, sod, HPs...anything?
Lastly, I can't isolate the exact cause of the crash...some games it won't crash at all, specifically if I manually manage my fleets, but when I allow the game to make decisions for my ships, Guard, SAD, and so forth, that is when the game crashes...so I don't believe the issue to be with the function of the ships...just something that takes over when I'm not managing them. I don't witness any specific action that causes the crash...I can play for hours or minutes...just depends on if I let the game do the flying.

There are a number of weapons/ordnance class labels that folks have used in the past to create self-targeting weapons. E.g. a self targeting remodulation ordnance.
These classlabels cause crashes when the Craft AI uses them automatically. Sounds like that's what you have - if you upload the bugreport I could check.
