little glitch

Well this one isn't really a bug but a glitch maybe.

Federation Arika class: Today I had an Akira flying around the map without engines (It was retreating along with the rest of my fleet back to my base.)

In order to support my retreat I've used the special weapon the Akiras have that however caused my Akira without engines to stop immediately the remaining flight momentum it had vanished with it.

If I would have to decide I would remove the feature that all Akiras are standing still when using the special weapon. But I'm sure you had your reasons why you did it like it is right now.

At least it shouldn't stop when engines are offline it looked strange.

Yes, basically a 'feature' of the replaceweapon  . It's replaced into another vessel, so some commands are lost as it isn't perfected yet.
