This is seriously an major and annoying bug...
ever since the 3.0.2 patch you can't attack cloaked vessels!!!!
you can go to all the trouble of doing passive tach research and build your stations to be able to see them but your ships wont ever fire on them whilst their cloaked for some god knows stupid reason. you can choose to tell them to manually attakck but they will only fire one burst until the ship decloaks...
oh and if you get them to chase that fleet they will also fire a burst just before it leaves their weapon range...
its really realyl annoying because it means someone can just cloak and run and your ship will do nothing, oh but it will follow them even after they have left your passive tach range until you tell it to stop so thats another bug...

Why attack cloaked ship? Why not just board them?

special weapons wont fire on them either if u r the borg...
and number two... are you stupid or something...
you have a fleet of romulan Generix sitting around a remote mining colony or your base cloaked and the moment you started beaming on one the other player can jsut fly away till his out of range making it pointless because nwo he knows you can see him and two he knwos you can't shoot at him and three you didnt capture or destroy a single ship???? so in total you managed to achieve nothing????
and also on many occasions when playing someone they will come to a moon, attack it, ill have ships waiting, they will start to loose so cloak and then my ships wont fire (so his dont get destroyed till eventually his out of range of my passive scan when if he had done pre patch 2 he'd loose his ships in secodns for trying to run...

The enemy doesn't know you can't, only that you didn't. When I want a ship (mainl Construction ships because they are not armed) I use Yellow alert so they won't fire and board with at leat 16 ships at once. My ships don't fire, but the enemy doesn't know if they can't or have been told not to. Not everyone would be foolish enough to assume no firing = bug preventing firing in effect.
And how do you know it doesn't take ships? I board with multiple Freighters when there are no warships around, more than enough to take over a B'rel so you can use the cloak yourself.

I would see the whole boarding thing a bit of an issue where you are defending a small mining operation. You have a sensor station and some defense platforms guarding a handful of miners and their facility. Do you want to lower your shields to try and beam over or would you rather have your defenses auto engage, especially if you were busy with another fleet attacking a different operation?
