So... apparently there are a conglomeration of bugs which appear either in multiplayer (especially when lag begins) or even for some people's computers when playing Instant Action:

- Giving a ship an attack order (to target another), or even just a course correction (aka, getting the ship to move again) will cause the ordered ship to halt. This can be seen in the Risner vs. Mayson match (Boggz versus myself) when my Intrepids seem to halt every time they change course (they weren't given attack orders, just movement orders).

- Ships placed on red alert, high special weapons autonomy and low movement autonomy will sometimes chase ships that have attacked them (or even ships that do a flyby). Low movement autonomy should prevent this.

If anybody else has other bugs similar to this, feel free to post them (as I might have missed them) :)

I can confirm the 2nd bug and it is extremely anoying. But it wont happen every time. I especially like when my artillery ships decide to go chase something only to get caught in the crossfire while I am attempting to bring back others that decided to go chasing as well.

I've had those things happen.  Plus, if you give some ships an order, then click the same place again, they go in the opposite direction for about 2 seconds before swinging back to follow the order.  I remember some ships kind of doing that before, but now I've had more ships do that.  A good example is a dominion worker, I've told them to go to a moon, and then if I click the same spot 2-3 times, it does as I described and then will do its thing.

I think the "swinging back" thing has to do with a group of ships selected and given that order.  I've noticed that sometimes ships will indeed go slower or completely stop if they are given a second order.  Also if they are in a close group but not SUPER close they will indeed try and make a formation and really just screw you out of the ship you were chasing.

I've noticed in groups as well, but also with only a single ship selected.

My ships always go and chase everything it is flyby or that attacks them, when set to low movement autonomy, Red Alert and high weapon autonomy.

And all too often they stop when assigning them an enemy target.

I realized that it is possible to set a follow/guard command to cloaced vessels...If i decloak, attack and cloak again, my enemy can make a follow command on my ships to detect them.
