Well all went well with the installation and setting eveything up, but as soon as I start an Instant Action game and I get to the gamefield... all my command buttons are red and I can't make my ships move. Yes I click with the mouse, both buttons even, but no movement. There is an audio confimation of my command, but no action is taking place. Also I don't seem to be able to build anything but a few ships. Further more... while setting the skirmish game up, I can't pick any team colors but red and black :S

I got the latest version (3.2.3) with the patch (3.2.4) and the Multimedia Pack 3

What operating system are you using and can you post a screen shot of both the instant action set-up screen and of the game itself?

Hmm odd there should not be a black team color.

Cabal is right.  Screens would help, as well as system information; ram, os, CPU, graphics card.

Don't worry we will help you figure this out.

Here are the screens:

My specs:
Windows XP Pro SP2
2GB RAM
AMD Athlon X2 6000+
nVidia GTX460

Bit old, but still well above the minimum required for Armada 2. I am able to use the construction ships to place a new building, but the ship won't move there to build it. It just keeps showing the transparent model of the structure.

There are many more people on the forums who have more technical knowledge then I do.

I would suggest that you Download service pack 3, Update your drivers.

I know there were some problems with the nvidia GtX 570/580

Star Trek Armada II: Fleet Operations - Problems after hardware upgrade.

It also gives the link to two other similar problems

Seems like adam c has the solution for 400/500 series owners which seems to be your problem

That's just strange.  I would think it has something to do with the program installation, did you install from a cd, iso, or Armada II executable?

Try reinstalling with a different method, perhaps running the installer in administrator mode.

I'm honestly not sure. None of the symptoms seem to be connected and the only thing visibly wrong in the screen shots is team color and the buttons. It's almost like the blue and green values for button tint are completely missing from the odfs, but that doesn't explain the other stuff. Like Tryptic said, try re-installing.
