Well, as I've just found out and am discussing with Optec, higher defensive values grant more hitpoints. So a ship with 40 defensive value has much more hitpoints than 2 ships with 20 defensive value each.
The bigger ship has more staying power, for example it can kill one of the small ships and then retreat. On the other hand, in Fleet Ops bigger ships have lower speeds so this isn't much of an issue.
There has been a great deal of tech-racing on large maps in Fleet Ops' past, and some of the current balance decisions are meant to counter that. In many cases it really isn't worth it to tech up to big ships in the current patch. Still, big ships have a fundamental advantage in a game where you can repair back to full health for free.

If it's only 2 ships the one is better for defense or base attacks or for holding ground. but the two ships are better for surprise attacks and hit-and-run's. So it really depends on your strategy.
