I would presume, that the Sphere was alike the Enterprise affected by the Vortex... and the Sphere would have been at least heavily scratched, when the Cube blew up...

And well... On Screen normally beats "Background Info"... but it could be explained that in the explosion the parts got slightly deformed so that the researchers in 2152 estimated 600m in diameter, but even if you take the smaller size the Cube was a whole lot bigger then the ones Voyager fought...

You have this giant cube that dwarves the Ent-D and then this giant Cube that even so dwarves the Ent-D and you have the Cubes that are barely twice the edge length of Voyager...

On-screen wins most of the time, but on-screen size comparison is too unreliable. Background info from official sources is more reliable than on-screen for some things, like size, names, ect. Imagine if they ignored the official stuff; the Akira wouldn't even have a name.

That it was deformed is unlikely, since the researchers said all fragments were identical and should form a perfect sphere.
